What would the measurement
actually establish?

A sharper experimental question, with limits that can be tested.

These notes refine the proposed barrier-recovery study and explain which connections to physical memory and minimal cells are useful. They report no new biological experiment.

01 / Function before interpretation

A stronger electrical barrier can still leak.

Electrical resistance and molecular permeability answer different questions. Röder and colleagues measured increased resistance alongside increased FITC-dextran flux after high-dose irradiation of airway cultures. This is a counterexample to equating higher resistance with better barrier performance, not a test of Karam’s proposed intervention. Primary study, Figure 4 and barrier-function results.

Our proposed primary endpoint remains tracer permeability at a fixed recovery time, with electrical resistance supporting it. The experimental team must select the tracer, assay conditions, clinically or biologically meaningful effect and durability window before enrollment. A possible measure is apparent permeability, Papp = (dQ/dt)/(A C0), under validated sink and approximately constant donor-concentration conditions. Lower permeability is not sufficient evidence of useful recovery if viability or physiological transport is impaired.

Prespecify one primary contrast as well as one endpoint and time. Avoid selecting each sample’s post-treatment nadir to define its recovery fraction: a noisy or nearly zero denominator can dominate the result. Any normalized recovery score needs a fixed reference rule and a prespecified handling of unusable denominators.

Keep alternative mechanisms testable

Unchanged final cell counts do not exclude proliferation balanced by cell loss, selection or altered composition. Airway basal cells are progenitors; differentiated cultures do not remove growth-related explanations by construction. Rock et al., 2009.

Measure proliferation, death and composition over time where feasible. Use lineage or cell-tracking evidence if selection is a central mechanism question. If function and growth both change, report both; the association does not identify the cause. Electrical perturbations also require target-engagement measurements and controls for toxicity, pH and osmotic effects. A failed rescue alone does not exclude a bioelectric contribution.

02 / Plan at the donor level

Fourteen donors for 80%; eighteen for 90%—in this illustration.

Let D be a donor’s treatment-minus-control contrast, τ the SD of true donor contrasts, σw the insert residual SD and m the inserts per arm. Under independent, equal-variance insert errors:

Var(D) = τ² + 2σw²/m.

The worked example uses Δ = 0.15, τ = 0.15, σw = 0.12 and m = 3. These are assumptions, not measured pilot inputs. For independent normal donor contrasts, a two-sided paired t test at α = 0.05 gives power 0.8250 at 14 donors and 0.8995 at 17. A strict 90% target therefore needs 18 evaluable donors. Extra inserts improve precision but do not create donors.

The calculation uses the noncentral t distribution, checked independently by integration over the normal and chi-square components. It replaces a shifted-central-t approximation in a reviewed draft. It does not supply a sample size for the permeability assay until its effect and donor-level variance are estimated. Plan attrition separately; a donor with no outcome cannot simply remain in the statistical denominator without an explicit missing-data model.

03 / Detection is not identification

An effect can be detectable while a mechanism remains uncertain.

For a fitted mechanistic model, a local Hessian approximation can conceal a long, asymmetric likelihood profile. Its standard error is not always finite: a singular curvature matrix may have no inverse. More informative data may resolve practical non-identifiability; structural redundancy requires changing what is measured or how the model is specified. Raue et al., 2009, Sections 2.2–2.3.

For a parameter θ, define ℓp(θ) = maxη ℓ(θ,η), reoptimizing the nuisance parameters η at each fixed θ. Under regular likelihood-ratio assumptions, the approximate confidence set contains θ satisfying 2[ℓ(θ̂,η̂) − ℓp(θ)] ≤ χ²1,1−α. Boundary parameters, small samples or irregular models can require different calibration.

Where Karam fits such a model, report the likelihood, parameterization, bounds, search range and convergence checks alongside the interval. If a profile never crosses the threshold within a finite search, say “no bound found over the searched range.” Do not turn optimizer failure or an arbitrary scan limit into proof of an unbounded interval. Profile computation time depends on the model.

04 / Connections with boundaries

A shared mathematical form is a research clue.

Lahini and colleagues model slow mechanical relaxation using a broad distribution of rates, P(λ) ∝ 1/λ between finite cutoffs. Their paper explicitly notes a similar distribution in sloppy model modes. A relaxation rate and a parameter-sensitivity eigenvalue nevertheless represent different quantities. The analogy does not establish a shared physical mechanism, and neither result demonstrates biological aging reversal. Lahini et al., 2017, phenomenological model and reference 37.

For a proposed memory experiment, specify the encoding operation, persistent state, readout and controls against residual stimulus. Erasure or rewriting can test causal storage and reuse, but erasability is not a universal requirement for memory. These are operational design recommendations, not evidence that the ventures share a mechanism.

A minimal genome still starts with cellular machinery.

Hutchison and colleagues’ 2016 work produced a 473-gene genome using genome reduction and transplantation into a cellular environment. It is not a demonstration of life assembled entirely from nonliving components. The full paper is publicly available from MIT; an absent PMC deposit does not imply institutional access is necessary. 05 / What this review establishes

Reading status and reproduction are separate records.

This pass read Lahini’s main text and figure captions, relevant sections of Raue and Hutchison, and the airway studies’ relevant methods, results and figure descriptions. It does not independently certify a prior reviewer’s claim of 31 complete readings: the attached package did not include the itemized reading register needed to audit that count. Powner 2009 has not been read in full in this pass.

Three computational tasks must also stay distinct: recalculating summary statistics from clock scores; scoring clocks from a processed methylation matrix; and preprocessing raw IDATs. Processed-matrix scoring does not inherently require raw IDATs. Existing ClockQC releases retain their documented verification scope; this methods update does not rerun them.

The published Anthrobot methods remain acknowledged in the source reconciliation. Both figure and text values remain visible, with no preferred percentage chosen. The preparation-to-array mapping and numerical discrepancy still need clarification. The separate external-replicate pilot protocol remains distinct from this design note; no new clock result is reported here.
